Hi
The origin of the cakra system comes from direct experience of yogis.
But it is an open question, wether this experience should be interpreted
literally.
I know a yogi myself who has made similar experiences. Although he is
absolutely
sure about it, there must not necessarly be real chakras.
The religous ideas behind it are very elaboratly dealt with in the books
of Arthur Avalon.
But the only scientific book about the topic I have read so far, says, they
can't find anything.
